Put a Fire and Earth rune cannon on your ships. Use the Fire on Ship A and Earth on Ship B. You can use Water as well to attack Ship A.
You should move as far forward as possible during the first round of moves. This will help protect and save the Gaien Ship, which will change sides shortly after the start of battle.
